Games with some of the best designed boss fights:

Metal Gear Solid series
Portal 2
God of War series
Painkiller (the original)
IL-2 Sturmovik 1946 (not exactly boss fights, really difficult missions with great Ai strategy and placement)

The Kingdom Hearts series had some sweet ones, though the best ones were the ones that had you fighting a human-sized adversary rather than a 20+ foot monstrosity.

Legend of Mana, not only did they have some great boss designs (the Du creatures, the Orca, the Jewel Beasts, etc. etc.) but that game has the best boss battle music of all time.

Oh, and Monster Hunter. Almost every fight is a boss fight. You ever tango with a Barioth? How about The Gold Rathian and Silver Rathalos? Monster Hunter has bosses you actively FEAR.
I almost developed a phobia of flight mode Alatreon. Seriously.

Okami had some very unusual boss fights. While going through the story there were no boss fights that repeated anything from the last ones. However it must be said that it does lose points for the boss fights at the end when you need to fight the bosses a second time to get to the final boss.

Final Fantasy X;
Persona 3;
Persona 4;
Devil May Cry 3;
Any KoF game with Rugal as a boss;
Blazblue;
Guilty Gear;
Shadow of the Colossus.
Those are from my head, there are probably more.

I did Rin's route first and I actually didn't have much trouble. Only problem with her route is it managed to keep making me think I was doing something wrong lol

The Binding of Isaac has some truly fun boss battles. I think that's one of the games I own that actually has boss battles, besides Serious Sam, which had EPIC boss battles, at least the Encounters did. Cthulhu Saves the World had really good ones too.

Iji, all of its boss fights are good, but the one that really stands out is the final battle with General Tor.

Kefka is the greatest video game villian ever but Final Fantasy 2 (IVj) had the hardest boss.

Kingdom Hearts 2.

I pretty much forced my way through the game, but the battles against the Organization were so much fun I left save points just before each encounter.

Metal Gear Solid 3 and Kingdom Hearts 1 and 2 had pretty awesome bosses. Especially Kingdom Hearts 2 Final Mix. You could do battle with all 13 members of Organization XIII plus an extra boss that is still the hardest boss I've ever faced.

Barely any mentions of Dark Souls? Unbelievable! The game practically revolves around boss battles, and they're fantastic!

Really guys? No Monster Hunter love in here? You start off in a fairly slow game until you hit the first actual monster and from then on out it's bosses galore, tough but you can get through, the second is harder but hey it's not THAT tough maybe one or two tries, third boss, SWEET JESUS THIS IS HARD ON MY OWN.

Tales of Symphonia? Fuck yeah. I can feel that.

Dark Souls has some damn impressive and fun (if infuriating) ones.

Megaman. That's a given.

Some of Dragon Age's are great. The Archdemon is a BLAST to fight, and so is the Ancient Rock Wraith from DA2.

But, to me, nothing beats Chrono Trigger. Especially this fight:
