Most Metal Gear Solid bosses. From Psycho Mantis to the last one against Liquid Ocelot. Some God Of War bosses come to mind as well.

The skyrim boss battle with Alduin. Seriously, you fight a dragon that wants to eat the world, teamed up with four warriors from what is essentially Valhalla, and they can all shout, plus at the end you get a shout that can summon warrior spirits from Savangarde (Valhalla) to fight on your side in whatever dungeons or against whatever big creatures you come across next in skyrim.

Have you played Birth By Sleep? The secret boss in that one is even harder.

Most of the colossi in Shadow of the Colossus are good, the 15th colossus can fuck right off though.

The Orochi battles in Okami, while slightly tedious, get a mention for death by inebriation and the crowning-moment-of-awesome finishing move in the first one.

Chronos in God of War III, while less of a boss battle and more of a walking, talking level, is brilliant.

While the archdemon from Dragon Age: Origins is really boring and frustrating, as you get close to the doors keading to the fight all you can do is take one last look at your team, who've stuck with you through thick and thin and think "well, this is it" as you save for the final time and open the doors, knowing the inevitability of whatever fate awaits you on the other side. Never have i experienced anything like that with another boss battle.

I know Dark Souls has been said, but Demon's Souls bosses are more fear-inducing and therefore much more satisfying to beat for me. Fighting a giant blind man was definitely the highlight.

I always enjoyed the boss battles in the MGS and DMC games. Boss battles are often very frustrating. The boss battles in these two game series however, are a lot of fun and well made but still not too easy.

Metroid Prime 1 & 2. The Emperor Ing in the second one was awesome. Damn hard as well... In the first one, the Omega Pirate was crazy and of course the Metroid Prime was awesome.

The World Ends with You had some pretty cool battles, most of which really took advantage of the DS capabilities.

I think Batman: Arkham City did a really good job by giving its boss battles some unique mechanics that made them pretty cool.

Shadow of the Colossus of course, although in particular the metroid prime games (mostly 1 & 2). I loved all of those fights. Off the top of my head; Thardus, Meta Ridley, and Quadraxis were really fun. Plus the music makes those battles even better. The God of War series also comes to mind.

Glad someone mentioned The World Ends With You those bosses could be straight up difficult if you didn't get good sync with the top screen character.

And Having actually beat MGS3 for the first time last night I could say all those bosses were freaking fantastic especially The End

The boss fight against the queen in Ico, sure it was easy once you figured her out, but I still love that moment.

The Resident Evil Boss fights. William Birkin from 2, Nemesis from 3, Mr X from 2 and U3 in 4 just to name a few.

Pokemon Cynthia. Lance, the entire Sinnoh Elite Four and of course Red himself.

God of War. The Hydra boss fight at the start of the first one was a great way to open up the game.

Devil May Cry Virgil was my favourite in this series.

I know there's more but that's all I can think of at the moment.
