I don't see how this is a deus ex machina. The Rat Man was always there, and it was clear from the start that he knew how to mess with the system. The Party Escort Bot (while added only a year ago, still wasn't a completely out of nowhere character) dragged her back and presumably put her into long-term relaxation. When I first heard about a Portal sequel long ago, I had hoped that, due to the end of Portal, it would take place in the world outside of Aperature labs, using the portal gun among nature or the city, on the run from Aperature agents or what have you.
Now to just find out that some random robot simply dragged you back in to the Lab and you are stuck in there trying to escape again feels incredibly LAME. Also, I kind of thought all that crap blew up.

Presumably, even though the bot itself at the ending wasn't actually added until later, this line was in the original game, and the bot that was added later even comments on your compliance in assuming the party escort position for him (you land face first after blowing up GLaDOS's chamber).
Presumably, the party escort bot started coming after Chell as soon as she escaped the final test chamber.
