Mass Effect 2(combat and interactions were much better then the first)
Silent Hill 2(just overall much better then the first one)
Pokemon Gold/Silver(they added a ton of extra stuff that wasn't in the first game)
Warcraft 3(Liked almost everything they changed from 2)
Halo 3(much better then Halo 2 single player wise, and for me it is just as good as Halo:CE)

Star Wars Episode 4 A New Hope, they took all the pseudo science out of magic powers and made it quasi religious instead also it seems like less of a big budget CGI fest honestly I haven't played the System shock series so I'm going to have to say either Dungeons and Dragons second edition or Team Fortress 2. Sure in second edition you get THAC0 but it really does improve on everything else.

Where's Legend of Zelda: Ocarina of Time, or Link to the Past? Shame on you all!
Agreed. One of the biggest step forwards in gaming.

For movies I would say Aliens or Terminator 2, I prefer the first movies still but the sequels are just as epic.

Based on advancement in the series from the first to the second, Just Cause.

Just Cause 2 is so vastly superior to the first one, it's not even funny.

Sadly, my Xbox fell over today and my copy was ruined. Now I'm a saaaaaaaad panda. T_T

In terms of the pure leap in quality it has to be Just Cause 2. I enjoyed the first one, but frankly, compared to other games it was awful. Just Cause 2 however is such an improvement and really feels like a triple A current gen game.
This guy knows what I'm talking about. Sadly, most people are not paying attention to this one, so it's gonna be a sleeper.
Yeah it's a shame, JC2 is amazingly fun.
I love jc2, I haven't even bought it yet, the demo is still amusing me. I also love sr2, get yourself a big foam glove, low grav cheat and pimp slap people until the cows come home.

it's been bugging me for ages as to what is the best sequel ever. for me it is a toss up between halflife 2 and system shock 2.. any help?
Dude.... c'mon, it is system shock II for sure.
Continued the story in an epic fashion, brutally hard game, makes you think. No offence to Valve, but Half life 2 is an fps.
System shock II revolutionized a genre of games, had an epic story, amazing plot twist and a truely horrifying atmosphere (I still crap my pants from the cyborg midwives).
ah true i have to give you that as system shock 2 is one of my all time fav games and shattered my dreams as a teen lol

Metal Gear Solid, Metal Gear Solid 3, and the soon to be released psp game, Metal Gear Solid: Peace Walker, Final Fantasy V, VI, VII, IX, Tactics. And due almost entirely to my own nostalgia, Tekken 2 and Tony Hawks Pro Skater 2.

Metal Gear Solid 3. Perfectly playable standalone, yet explains so much of the underlying story. Also a near-perfect example of how to make a stealth game, and how to have interesting characters (with motivation and all that jazz that folks seem to have forgotten these days).

Fallout 2
Baldurs Gate 2
Civilization IV
System Shock 2
Mass Effect 2
Europa Universalis 2

Roughly in that order.
