If you look closely on the mission, you will see a few harrier jets leaving the scene as soon as you get there. It is believed there are clues to explain that this is Shepard's private army, Shadow Company, and they are trying to silence the Russian because he had knowledge that concerns the conspiracy.
Why didn't the CIA just explain to the Russian Government the whole undercover spy thing? Why didn't the other Russian guys that died along the way (the guys in your mob thing) give the game away?
I don't understand what you mean by give the game away, but what the prologue to the game was trying to explain was that Russia is now basically controlled by Ultranationalist Extremist, itching to get into a war. And tensions between the two nations are very dangerous between the states. We have been known to go into war over lesser things. Like oil.

Also, remember that Shepard is one of the only one's who know about the special operative in the mission.
Why did Shepherd feel it was necessary to kill Roach and Ghost to get the ACS modules thing that I was trying to give him anyway? So far to that point I had faithfully carried out all his order to the letter, even torturing people and killing civilians to complete the mission and suddenly he turns on me, why?
Something about tying up loose ends. I believe the ACS module contained information about him conspiring with the bad guys about attacking the US. I read somewhere about this, but I can't remember what it was.

Anyway, if you fill in the plot holes yourself, it actually does have a pretty good storyline.

Also, since this thread seems to be mainly people discussing the plot or saying how bad MW2 is, shall I change this to MW2 Jokes/Discussion?
