Hmmm, from the top of my head, Skeletons from MC, Flying stingray things from Demon's souls, Bobby K from Activision and any small or fast poison thing.

There are tougher enemies, but the husks in ME2 are bloody annoying when the get close- particularly on Insanity when a good short shotgun blast isn't enough to take them down. Like the headcrabs in Half Life, it's not their damage so much as their size and general anoyance factor. The rest- Harbinger, Scions & Praetorians- just needed the right squad mix, a good strategy and patience. ME2 got a whole lot easier when I stopped playing it as 3rd person shooter and deployed my team powers effectively.

Of all game villians, Regenerators from Resident Evil 4 and Feral Ghouls/Reavers from Fallout 3. Consistently skin crawling no matter how many of them I ran into- creepy, tough to kill and horrible, HORRIBLE sound effects. That unmistakable ghoul greeting as I crept through a disused DC museum or factory always gave me goosebumps.

And forget the vision, the Regenerator fx got me every time:

Ledges.

I've fallen off/ pushed off/ unable to grab onto one too many ledges throughout my history of videogaming.

The flood and those damned flying things from Halo
Voldo in Soul Caliber 4
Pretty much any dog or mass of small flying things usually suck for me

Red Arremer Aces from Super Ghouls 'n' Ghosts. The can dodge, move very fast and take several hits. Honestly, a room with 3 of them would be harder than beating Sardius if he had twice the health.

Also a mention for the 3 zombie archers in Ninja Gaiden (Xbox) on the separate ledges. Honestly, the bone dragon boss after them was less frustrating (and I didn't even have the windmill shuriken).

Goombas, because you write them off as totally useless and ineffective, then you screw up your timing by a fraction of a second and get killed by the most pathetic creature in a game.

I'm surprised this didn't pop-up as often as I thought, its the redead from the zelda games, the main annoying moment happened to me whilst playing ocarina of time

Okay so you're running out of the castle, you have a minute left and you're at the bridge bit.
AAAAAYYYYYEEEEYYYYAAAAAHHHHH -link is frozen in his place- "oh okay... a mild setback but I should be able to make it out alive" -its on your head- "OH GOD WHAT ARE YOU DOING TO MY HEAD!" -he jumps off and you slash the sh** out of it- AAAAAYYYYYEEEEYYYYAAAAAHHHHH- "Oh god not again..." and you know the rest

and who can honestly say this ISNT quite unerving

After giving dead space 2 a spin i can safely say i HATE THOSE STALKERS. From their looks, to their damned creepy chirping and barking.. To intelligent for their own good and by far to resillient, Even if an alt fire ripper blade with clip them theyll STILL crawl at you and while your firing at that one theres already another charging at you and yet another looking at you, reporting your movements to every other stalker in the place. And odds are theres ALOT. So, people of escapist. whats your most hated enemy from dead space 2 or otherwise.
I have to fully agree with you with the stalkers, the stalker parts were my most terrifying parts of the game, I just hated them.

The Librarians in Metro 2033 were nasty to fight against, apart from being very powerful and resilient, they also hid away as well, and you had to fight them in tight corridors and spaces.

The Deathclaw. Very powerful, fast and strong, I absolutely hated fighting against them without a companion or powerful weapon.

That invincible necromorph, especially in Chapter 5 of Dead Space, when you first encounter him and he stalks you throughout the level. The chapters he was in in Dead Space were the most scary for me. In Dead Space 2 it wasn't as scary because I knew how to fight him, and he didn't appear until the end, but it was still a scary section of the game for me.

In general I just hate it when any enemy in-game chases me. Even if the game isn't supposed to be scary, I still hate it when things chase me.

Also any type of dog enemy in any game, purely because I am scared of dogs chasing me, since it had happened a few times to me when I was younger. I like dogs, but just not them chasing me, big or small.

Take any German foot soldier form Call of Duty: World at War. Any enemy that can spawn infinite grenades and will run through my entire squad just to kill me is top of my list.
