I've been trying to think of anything else that would be helpful. I remember that the scientists wore green, and that one of the alien factions had guys that kind of looked like E.T. and could ride around on a creature with six legs. I played it sometime in the early 2000s, but I'm not sure if the game was from then or if it was late '90s.

This sounds kind of close, but it's not the game I'm thinking of. The game you shared has humans and three alien races, the game I'm thinking of has two human factions (human scientists and human soldiers) as well as two alien races, one of which was more technologically advanced than the other. It's similar in the fact that none of the four are equal; each have their strengths and weaknesses. It was a good suggestion, and I appreciate the effort. It helped jog my memory a bit. The game I'm looking for is real time strategy, like the one you suggested, and I remember that it had a mini map in the corner that was black where you hadn't explored. There were missions, where sometimes you had to find an object, building, or group (either allies from your faction or enemies from another faction that needed to be defeated) but it was a shot in the dark because at the very beginning of the mission you can't see any of the map. I think there were pine trees that you cut down to build buildings, weaponry, or vehicles for your units.
