Well I'm used to the keyboard and mouse because I don't play console games often, so that's what I'm most accustomed to. As for consoles, on the occasions that I've played on a 360, I found the controller really easy to use and pretty intuitive too.

Gamecube controller. I think what I liked best is how the buttons and analog sticks were given priority.

Examples:
The A button was king button, B in the familiar support spot, X and Y smallish buttons up top used for insolary things.
The left analog stick was king stick... with the sickly yellow C stick dangling opposite of the useless directional buttons.

Well I'm used to a 360 controller so that's the one I like the best after trying all of them.

If I could get a good computer then maybe I could get a better feel for mouse and keyboard (my framerate chokes up in medium sized TF2 servers...) but I think I'll always much prefer the 360's controller.

Xbox360 Controller. Perfect Grip in Sticks and the Triggers are just too awesome to question.

Gots to be the 360 controller. I like the way it fits in my hands and the sticks seems to be position perfectly for my thumbs. The PS3 sticks seem a bit far for me and I really haven't played with a mouse and keyboard.

The wii controller is way too touchy feely for me...

I much prefer the 360 controller to the PS3. The 360 controller fits well in my hands, I love the indentations in the analog sticks and it doesn't feel like a cheap piece of crap that will break if a pigeon even farts near it.

I love the 360 controller (honestly, you must have small hands to complain about this gen's size)
the original Xbox's original original brick (you know, the massive one that was like the Dreamcast) wasn't uncomfortable just too bloody big, but the fix was great and the 360 just honed it to perfection
the N64 controller was great too, even if the left side was more or less ignored (odd looking but once you figure out how to hold it haha)
the GameCube controller was all right, it was a bit odd (not as odd-looking as the N64 controller tho) in shape but was okay (tho it did cramp it bit more, which leads me to...)
personally I never felt right using a Playstation controller...like my *human* hands weren't the target design
(also they haven't changed it [much] so problem not remedied)
mouse and keyboard are definitely good for gaming when you want a gazillion hot keys, and admittedly it took me a long time to move from mouse point and click to using the right analog sticks (I grew up playing with Nintendo controllers, my right thumb was only trained to push buttons haha), but honestly when things got hectic it was just uncomfortable slapping the mouse around, and I'd trade its accuracy for local console co-op fun
(but all in all that's just me, and I can't blame people who hate the 360 controller for its uh...size. wait no yes I can, it's not that big. the original Xbox controller...wow bleh, and Dreamcast)

Arcade stick (either my custom made arcade-in-a-box controller or a Madcatz TE). Nothing like hitting those half dollar sized buttons, and the control is second to none. And all the buttons are at all your fingertips instead of your thumb and index fingers. Made the switch from pad years ago, never looked back since.

Either the 360 controller or keyboard and mouse. Although I'm a bit more comfortable with the 360 controller, just because I've been using it longer.

The PS3 controller feels really awkward and lacks triggers... ugh.

If were being broad here, I'd have to say the original DS (not the stylus bit, god no). It just felt good for me, and It didnt worry me playing it for hours (which is always good). Presently, however, the 360 controller takes the cake for me.

I like my keyboard and mouse. Other than that I like the N64 controller, it was just so comfortable.
