The ending to Final Fantasy IX, mainly because of the song Memories of Life. It's also because...well, you'll have to play the game 'till the end to find out why it makes you cry. You can't just look up the ending on youtube or somewhere else. You have to play the game through to the end to understand why the ending is to beautiful and sad.
That's a pretty song. I had to look it up, it's been a while since I've played FF IX. The only part I remember from the ending was the extended ending sequence (if you find the hammer).

I cannot really remember if I wept, when I cry is normally for something that happens to me.

I haven't finished Serial Experiments Lain, but up until now it does seem quite sad, and for that it's my top anime of all time.

The movie Taking Chance, since I'm in a military family, seeing the sadness of the funeral of a military member, and imaging any of my family members coming home to me like that... =(

And Dead Space's little twist thingy. Oh man, all that work to find that out, just sad too to imagine issac having to watch that.

I'm sure someone's already mentioned Clannad. Holy. Crap. I mean, holy crap. The lat half of the second (final) season of that anime was freaking... wow. Both sad and happy tears blurred my vision the entire freaking time. Especially this scene.

But I cannot stress enough how much this scene will ruin if you have not seen the anime. Or, however less likely it is, played the visual novel on which it was based. I cannot recommend highly enough that you watch the anime, from beginning to end, and if you haven't yet, don't watch this video. This scene still makes me cry...

My....god...this is really sad.
Just..watch it.
I cried. The only time other than Toy Story 3 and Up that I've cried.

Star Trek III (nerd aler and spoiler warning) when they destroy the Enterprise and watch it crash into the Genesis planet. I always get a little teary as Kirk, McCoy, and Scotty all watch the ship burn up in the atmosphere and then...

Kirk: My god Bones, what have I done.
McCoy: What you had to do. What you've always done. Turn death into a fighting chance to live.
I was actually just recalling that scene on my way to work this morning. Strangely, it came to me when listening to the soundtrack to Star Trek TWO.

So let's get that one out of the way now:
This was the best I could do since Paramount are Youtube Nazis, but what I really had hoped for was not this scene but the VERY end where you see the lush green of the Genesis planet, and it pans down to the torpedo tube, and you have that great swelling score by James Horner... it's a fantastic "moment" in cinema.

Here's the scene in Up where you either cry or have no soul:
Again, the score makes it. With no dialogue, the music sets the aural tone for this scene and Giacchino proves why he is one of my favorite new composers.

Another great Giacchino moment, from the new Star Trek:
The money shot begins at around 0:20, when you hear Winona (Kirk, not Rider) scream as she's delivering, and they fade the sound way down at that point. For the next 60 seconds, a scene of carnage and mayhem becomes noble and poignant, and it's because they pushed the sound out of the way and let the music carry the moment. The next significant sound you hear is Jim's first cry and that brings the sound back into the picture and it's just a perfect moment.

And of course, the only time my wife ever cried over a 50-ft robot from space:
Recommend fast-forwarding to about 4:45, but really you need the context of the film to feel the significance of the dialogue and be emotionally invested in the character.

You sir, are a monster... Making me cry like that. Even with zero knowledge of the series that is a sad sad scene. I tip my hat to you and bid you a good day.

Now, I think I have a corner to go cry in.

Heck, you think it's sad like that, watch the show. That show killed me emotionally. It's unspeakably good, and must be seen, but it's so sad. Go forth and watch it. And enjoy.

It's actually a pretty funny show too. So you know, it's not all tears. Just a lot of them. Go see it.

In Dragonfly:When Kevin Costner founds his baby at the end of the movie.

You just gained so many awesome points in my eyes.

Actually though, the two parts I usually cry in in that show are...

And... well, I can't find a video of it. The end of The Desert, about halfway through Book 2, when Katara pulls Aang out of the avatar state... :'(

That movie was so powerfull. The place they lived..so bleak. It seemed like a harsh harsh existance. No warmth or friendliness in that boys life. The only wamrth came from someone cold and dead.

Loved it, didnt make me cry but close.
