Okami...the fact that it is the most underrated game in history.
Depends who you talk to. Anyone I know who's played it (myself included) absolutely loved it, but I have friends who are supposedly hardcore who look at it and just say "gay".

There's a running consistancy in the Halo trilogy (not counting spinoffs) of many great levels that are fun to blast through but that there is always that ONE level that everyone seems to hate.
Halo CE: The library
Halo 2: Sacred Icon
Halo 3: Cortana

These levels are notoriously hated among Halo fans and other gamers alike.
[sub]The constant thing they all have in common? THE FLOOD!!![/sub]
Also, must be said both Gears of War games do feature a lame level where you are in an old factory and the only enemy is Wretches. Somehow they just fail to amuse and feel more like filler levels then actual levels.
It's not so much the flood as much as only the flood (except the Sentinels in Sacred Icon, if memory serves). Fighting only flood gets boring fast, whereas fighting the Covies tends to stay at least a bit engaging.

Oh, and I didn't find Sacred Icon too bad, for the record. If I had to choose a flaw to Halo 2 (not that it's my favorite game), I'd say the way people responded to the inclusion of Arbiter. It's was by far the most interesting thing about the game, and we'll never get it again because people can't handle not playing as the humans or seeing that the covies are just a bit less "completely evil" than we thought.

As for Gears, I actually enjoyed that section in the second one, especially when the Sires showed up. Speaking of that section, my mind boggles that no one else seems to be able to figure out why, in a story sense, that section was there. Really, I came up with a conclusion that has so far withstanded scrutiny within 5 minutes of completing that section, if not sooner.

Mass effect:

"Choose-your-own-path" style where the decision-making amounts to "choose this option for good, choose this option for neutral, and choose this option for bad!"
Especially when the put them in the same place every time, and your individual decisions don't really effect story
Really, you don't think
choosing whether to kill Kaiden or Ashley or whether or not to kill Wrex had any effect on the story? I'd hardly say the first one is so black-and-white, as well.

The level "Cold Reception". It controlled like a shopping cart.
I'd forgotten that game, I loved it so much! For me, it would have to be part of my favorite level of the game (the name of which escapes me): the stealth mission. I loved it, but between Gabor glitching so he stays in one spot which is right in my path and the low number of Tranq darts, it was made somewhat more hard than necessary.

Not my favorite, but one of them.

Half Life 2: Episode 2, the engine was a little dated upon release. Even though it had the best writing, levels and design of the entire series, the puzzles were lacking.

Prince of Persia: Sands of time.

Best game i've played so far, in my opinion. But the bats are the most irritating enemy ever. And they always (apart from once) appear when you're on a ledge, so you have no choice but to stop moving to draw your sword and hammer attack until enough of them fly into your sword and die.

It's just senseless time wasting.

Special mention also goes to Fallout 3 which, aside from being brilliant, freezes often, has many graphical glitches and has a tendency to put skeletons into walls. Said skeletons flail about madly, ruining the atmosphere and instantly killing you if you get too near.
I was about to say that about Sands of Time. Those bats are super cheap, often hovering just inches away from the sword's attack zone. Thankfully Farah could shoot them with the bow in some levels.

Beyond good and Evil is one of my favorite games, but there was certainly some room for improvement. Like the ending.

I'll concede that those two decisions effect the story, as well as
whether or not you fight a powered up version of the Nihlus
but 99% of your conversations/choices add to viewable paragon/renegade points, which, along with the obvious good/neutral/bad choices being in the exact same place, give the player an essential "your ending will be x unless you make more Y decisions" guide. I loved Mass Effect, I just dig the choice/consequence system over the good/bad system. I'm liking that in Dragon Age, I'm just not all too fond of the medieval feel to the game, where I loved the sci-fi feel of ME.
In short, I'm torn and hope ME2 gives me the best of both worlds.

The last level of Bioshock. You only need two words: ESCORT MISSION.
This also ruins my European Extreme play time on Metal Gear Solid 3, when you have to escort that lousy ***** EVA through a guard infested forest, and she doesn't listen to you properly. SHIT SON GET IT TOGETHER!

Oh and when I found out that the goddess Myria brainwashed and turned Teepo against his old family on Breath of Fire III. I raged hard.

Well, Mass Effect is damn good, but the mako!
I just finished that game on PC (literally, about 20 minutes ago, first time) and the Mako really isn't that bad, nor are the elevators. It's probably worse on consoles, but it beats loading screens and they break up the action about as much as moving does, and some of the problems with the Mako are logical and/or amusing (ever sent it spinning off and landing upside down?)
I finished Mass Effect on my friends computer the other night and the Mako controls far better on PC than on the Xbox 360 (I've played it on there too) and the load times are shorter (but that could depend on the computer though).

For the part in spoilers...what? I think you're a little confused. As for the ending, it doesn't matter which choices you make in the middle, the choice at the very end effects that,

I FUC*ING HATED THAT!!!!

OT: In Assassin's Creed 2, getting fucking AlTair's armor. GOD that was a long time!
I thought that was fun, the tombs may have been the best part of the game for me. Go figure.

I killed myself by climbing into it. It got seriously shotup so I parked it on an armature, got out, proceeded to shoot the armature to pieces, got back in and died because I'd destroyed the mako... That was quite irritating.
