Three words is a bit limiting. I'm going to throw my vote in with:
"We need to talk" - nothing good has EVER come for me after hearing those words.

You may use as many words as you like. It´s fine. Those three words were only an example, and the title´s only purpose was to excite interest.

"We need to talk" is even more unnerving when it´s said with that concerned tone of voice. "Oh god, what now?"

"Oh honeeeeey~"

It can either mean something awesome, or something absolutely terrible.

Hmmm three words to crush a man's ego. How about "It's yours" ? But then that's not really three, hmmm, a tricky one.
Fixed so that it would scare the crap through me.
That or "I'm pregnant".

"It's ok, really" Those words are pretty powerful. They can inspire relief, but at the wrong moment, and in a certain reassuring tone, can really crush your spirits.

"Oh excuse us, we thought you were a girl"

Due to my name being very similar to a Dutch girl's name I got mistaken for a girl almost 90% of the time when I had to fill in my name on a form, without filling in a gender.
If this assumption was not made the people doing checks with the list of names always had to look twice to see if I was actually the person they just called out.

"We are out of tomatoes"
I swear that always makes me cry when I hear those words.
