An obscure favorite of mine is Cubivore, a Gamecube game based on natural selection where you have to mutate and develop cuboid animals over the course of several generations. It's quirky and fun.

G-Nome. Based on an RTS, the game featured the ability to pilot a fair 20 or 30 different mechs (Heavy Armored Weapons Chassis, HAWCs). The beauty of it? You actually know where the eject button is (I'm looking at you, MechWarrior) and can use special gas rounds to force your opponent out of their mech. Comedy ensues as a lone warrior fights an Assault class HAWC (large enough to step over a small mountain), gasses out the pilot, and steps on him with his own mech. It was fun, had a decent challenge, stealth missions (when stealth was considered a BAD GENRE), and decent combat. But alas, it was clunky with the tech of that time and video wasn't too good. The developers disbanded and the sequel (i mean, the ending is you refusing to kill ***** [i censored that, plot rules kthx] and the credits are of it walking away.)

That is one of my favorite games of all time. It murders your fingers to play for extended periods of time, but I always have to play it start to finish when I take it out. It's a game that friends like to watch me play, but no one else I know likes playing it. They always get frustrated within the first three or four levels. They didn't make very many copies of it so its pretty rare, and obscure to I hope.
Just thought of another good obscure one: Totally Rad for the NES. I highly recommend experiencing the joy of its absurd localization. [http://www.flammie.net/vse/things/rad/index.htm] A lot of the NES games I had were pretty obscure, but Totally Rad was one of the most memorable ones.
Some people probably have heard of it, but this was a game that really stood out to me back in days of yore, and I was the only person I have ever met to this day that ever knew it existed. (I admit I don't know if someone else here has mentioned it, I skimmed through about 5 pages of the thread before remembering this one for my own post.)
Actually was a pretty cool game, too. Terrible acting in the cutscenes though.
