Not exactly a plot twist persay but
Mickey is a frickin ninja! Where the hell did he pull that from? For the actual plot twist, see Diz being Ansem in 2, or Ansem being an imposter in 1.

My I hope I did the spoiler tags right.

Good God man, use spoiler tags like everyone else! Have any games you're playing right now that you would like ruined for you? No? Well have some fucking consideration for others, sheesh.

Anyway,

Boss never really defected, she just took every step to look like the worst traitor in history, so that when you killed her (yes, YOU) America would look like the good guys. That reveal was chilling.

Also,

Scott Shelby is the Origami Killer, but that didn't come as a surprise because some asshat spoiled it for me in a similar topic a few weeks ago. I repeat, use tags dammit!

Grumpos (your second party member) is actually working for Chaos. The reveal made me let out a big "NOOOOOOOOOOOOOOOO!"
It's one of the few plot twists I didn't see before it actually happened. Bioshock and KOTOR I saw the twist a few moments before they officially said it, and I like that, but Anacrhonox was so incredibly subtle until the end.

Bionic Commando...except the only reason why it was unexpected was because it was stupid beyond all belief.

The protagonist declines, and sends a communication: "Kill them. Kill them all."
Prophet survived. (actually, this happens twice. Prophet just doesn't die.)
