Boss never really defected, she just took every step to look like the worst traitor in history, so that when you killed her (yes, YOU) America would look like the good guys. That reveal was chilling.

Scott Shelby is the Origami Killer, but that didn't come as a surprise because some asshat spoiled it for me in a similar topic a few weeks ago. I repeat, use tags dammit!

Spoiler: Anachronox

Grumpos (your second party member) is actually working for Chaos. The reveal made me let out a big "NOOOOOOOOOOOOOOOO!"

It's one of the few plot twists I didn't see before it actually happened. Bioshock and KOTOR I saw the twist a few moments before they officially said it, and I like that, but Anacrhonox was so incredibly subtle until the end.

Ambassador Alba is the Big Bad and basically the head of this whole conspiracy you've been following the whole game. Furthermore, he is not a decrepit old man as he appears, but a tall-standing, forceful general who doesn't give himself up until you've proven absolutely EVERYTHING

Jonathan is a crazed stalker. She was running from YOU, not the knight; he was saving her.

Spoiler: Just Cause 2

Rico throwing a "fuck you" to the USA and destroying the oil field so no one fights over it; quite possibly preventing WW3

Spoiler: Brother in Arms (whole series, the Reveal is in Hell's Highway)

Leggett nearly INTENTIONALLY got Allen and Garnett killed; Baker's been hiding the secret the whole series

Spoiler: Penumbra: Black Plague

The monsters were not 'created', just 'discovered'. Their mother is very peaceful, and kindly asks you to leave them, and the facility alone.

Spoiler: Penumbra (bigger twist moments later)

The protagonist declines, and sends a communication: "Kill them. Kill them all."

Prophet survived. (actually, this happens twice. Prophet just doesn't die.)
