How about anything like a virus or a bacteria perhaps? even if it wasn't constrained to the microscopic world

Um... Have they done a shrew?
Sandshrew... (and Sandslash)
Neither Sandshrew nor Sandslash are technically shrews. Both of them are based on armadillos and pangolins. They have some characteristics of shrews, but for the most part, Sandshrew just happens to have the word "shrew" in his name.

elephant? (and, no, donphan/fanfy do not count in this case)

Bwahahaha, spelling things wrong gets you this!
Mamoswine is a wooly mammoth. So, semi close.
Well, just like the Sandshrew issue, Mamoswine has some physical characteristics of a mammoth and has part of the word in his name, but at the end of the day, it is not a mammoth (or an elephant for that matter), but a big ass boar.

Of course, why neither Phanpy nor Donphan would count as elephants is beyond me.

i.e U.F.O. tofu, we panic in a pew, oozy rat in a sanitary zoo, may a moody baby doom a yam?
couple of my faves. :D
The only palindromic Pokémon name so far is Girafarig, I think. Although even that's only in exports, I think it's called something like Kirinriki in the Japanese.
Well, as someone explained, Kirinriki is a palindrome if you use katakana to spell the name:
キリンリキ

Also, Eevee, Ho-Oh and Alomomola are also palindromes, although Girafarig is the only one to have a palindromic name in both English and Japanese.

OT: how's bout... Daddy long-legs? (Known, I think, in the US as crane flies, but we in the UK found that simple name inadequate for some bizarre reason)
your right its just because we have cooler things to call daddy long legs

East cost Daddy long legs are harvester/harvestmen
http://www.bugs.com/images/bugs-database/daddy-long-img.jpg

West Cost there common house spiders(brown funnel web if i recall)

Craneflys are just the things people confuse for mosquitoes around here
That's terrifying. Is there a Pokémon of that, 'cos that would give me nightmares.

Octillery

ah yes, i remember that one, second generation wasn't it?
well then... what abooouuut... an rhinoceros?
Oh come on you know who it is big hint. earth generation 1.

rhyhorn
damnit! now i remember!
sigh... okay... hm... what aboooooouuuuuuut... a walrus!
Such as Walrein?

I can't really remember seeing a spider or a sea cucumber.
Spinark covers the spider. And they came out with some vegtable thing that resembled a sea cucumber but I think was supposed to be an eggplant.
Spiders have 8 legs. Spinarak has 6.
Don't be so damn technical. These are pokemon adaptations, not entomology. Spinarak and his evolution are the poke equivalent of spiders.
Actually that's not technical at all. It's THE defining character of a spider. When you got an unknown bug the first thing you look at is if it got 6 legs or 8 legs. Thus Spinarak and Ariados are insects.

For all those saying that a gorilla was missing.

And that's a tarantula, the argument about it not having enough legs is fairly invalid, considering it has the move "spider web", obviously based off of a spider.

Man. Seriously, there's not one pokemon that resembles a man. Unless you count Ditto that cute pink slime critter who can appear to look like anything it wishes. Not even sure if it has a gender or not at all.
Mr. Mime looks like a clown... sort of.
How about the giant squid?

Oh I love this game! I played it a while ago with a friend of mine while we played MW2.
I can't remember all the animals we thought of, but I know the trick is to think of the animals you know, and check your memory (or <url=http://bulbapedia.bulbagarden.net/wiki/Main_Page>bulbapedia if your memory sucks) and see if there is a pokemon for it.
Lets see...
Hummingbird
Hornet
Fly
Mosquito
Gorilla (I think)
And I can't recall any Panda pokemon...
I will think more on this.
Hornet was beedril, gorilla could be slaking, mosquito could almost be any flying bug type with absorb, but I think fly and hummingbird haven't been done.
The one I want to see is a Double Wattled Cassowary! Think the bird from Up. (google search it, it's a real thing).
I always found it odd that Slaking was ape-like when his previous forms were Sloths.

Hitmonchan, Hitmonlee, Jynx, Machop, Machoke, Machamp... those are the one that comes to mind, as I'm not familiar with every single Pokémon, but yeah, there's many humanoid Pokémon.

OT: Maybe a Brontosaurus, T-Rex and a Velociraptor? There's lots of dinosaurs they can take inspiration for new Pokémon.

Hmm, this is tricky considering I only know gen 1 and 2. But what about wolves? I know of dog and fox pokemon, but no wolves come to mind.
