Wind Waker had a buttload of exploration, so that's the best. Majora's mask also had a fun time mechanic, and a lot of side quests, too (even though I had to use the guidebook to know how to do some things). Phantom Hourglass had some of the best puzzles (not counting when I was forced into yelling at the microphone)

Wind Waker. It had the best and most intuitive overworld system, engaging sidequests, and pleasing graphics.

I liked WW, but it seemed a little long winded..

OoT is pretty awesome too, I didn't really have the patience for Majora's but there we are.

Top down perspective.. awkward?

Maybe if you're a little kid and didn't grow up on the things..
You can't see things that are more than 20 feet away (I know I'm quoting Yahtzee here). That's a giant flaw when you fight enemies with ranged attacks. Link to the Past had a few of those. The only advantage was seeing around walls.

Personally I think the wiimote controls of TP are pretty intuitive.. swing the remote in any direction, it swings the sword.. have a bow drawn? Point at the screen where you want to shoot and shoot, shield bash by thrusting the nunchuck forward.. the only somewhat awkward move is the spin attack which you do by shaking the nunchuck side to side a few times, sometimes it takes longer to register than others.

I grew up on console controllers with D pads, and joysticks, and I still find the Wiimote to be a better control input.
Oh yes, the wiimote seems intuitive... until you try to move. Movement itself is the wiimote's big giant flaw. The motion sensor is also a bit buggy, but it is for most so I can't really hold that against them since the technology, while impressive, isn't where we want it to be. Of course Zelda and indeed any game that has another console port will tend to suffer from this problem.
... You move with the analog stick on the nunchuck, have you even played it?
Yeah, that's why I said it was awkward. With the controller design the stick is awkwardly positioned.
You're still not making sense.. analog stick is in your left hand in perfect thumb position.. I don't see how it's awkward o_O

Asynchronous arm movement. The two controllers aren't bridged together like traditional ones. Moving just your thumb while flailing an arm suffers from the same problems as patting your head and rubbing your belly at the same time. It isn't as extreme and easier to overcome, granted, but I've never been a fan of people deconstructing the norm for innovation sake and leaving something to be desired.

Oh, and don't forget for some the nunchuck goes on the right hand. I myself am left handed and I usually prefer the nunchuck on my right.

A Link to the Past easily my favorite. I find it strange however that apparently when it came out in North America I wasn't even 1 (how long did we have that SNES for me to remember enjoying it so much???). Although I did buy a SNES a few years back, gotta play that game again...

Personally, my favorite game is TLOZ: Windwaker. It is my favorite Zelda game because it was the first 3D Zelda game that I had a chance to play. I know the graphics and character design may not be the best but, it still is really fun for me.
