In general, FF6 has some of the best female characters ever to grace a videogame. As Seraph mentioned, both Celes and Terra deserve a mention.
But my favorite female videogame characters of all time, by far, are Led [http://www.valkyriestudios.com/LED.HTM] and Maya [http://www.valkyriestudios.com/MAYA.HTM] from Septerra Core. Led is this spunky, defiant character that bears an unnerving resemblance to my own sister (bless her obnoxious heart) and Maya has this intelligence and leadership that you rarely see portrayed in females characters, from videogames or otherwise.
Probably at least 3-4 of my top 10 favorite game characters of all time are from Septerra Core, actually.![]()

Virginia Maxwell gets my vote, she's a great character because she's extremely flawed, fails at everything for a while because she is childish, she then matures then actually becomes capable of doing things, says a few cheesy lines, shoots stuff with her pistols, then gets the crap beaten out of her by a demon, but that's besides the point. She's a well built character compared to most these days, even if a bit annoying in personality at times.
And the only reason I didn't vote for Alyx is to spite her, because in HL2E1, I hated having to push a car in the way of the ant lions to turn the cranks, while Alyx just shot at them pointlessly with her pistol, when I could've taken my gravity gun and juggled them while she opened the damn door, the only thing I hated in the game xD
And Chell is (most likely) a human, remember in Portal, GLaDOS says. "The regularly scheduled test chamber was not available." Which was most likely a lie, but she used it an excuse for turrets.

What? She's a crack shot, she rarely needs "saving" (she got that stomach wound in combat!), she builds bad-ass machinery, she's a famous figure in an underground resistance movement, she has amazing hacking skills and she cuts down enemies like wheat. I haven't finished Episode 2 but so far she's shown no overt attraction for Gordon, but of course she admires him: he's a legendary near-mythical hero in that world!
