Holy didn't attack humanity, Holy simply let Meteor destroy Midgar. Why? Because the planet judged that not all of humanity was worth saving. After the decay of the planet thus far, if some damage wasn't done it would've resulted in the destruction of the Earth by mankind's own hand. Thus, Holy allowed Midgar to be destroyed.
Skip ahead 400 years:
The planet survives and it's assumed mankind does as well, only mankind learned the hard way to "Go Green" a la big fucking rock hitting your city.
That's what made the ending unique. It was a sort of bittersweet ending, rather than just Sunshines and Rainbows. If nothing else, I can respect it for that.
I could easily find something to knit pick about 6's ending, but I'd rather not.
