Does it really matter?
Bring back the Turn-based system.

Moan about it all you like, but its better than having AI control party members.

I'd make one good, old-school game and then kill the franchise on a high. 15 is a good number to end on, it's been suffering long enough. The first one was supposed to be Square's last game FFS!!

Said it once and i'll say it again: I'll try and mix it in with elements of Drakengards Dark plotline: The main character would act just as sadistically and evil as a main villain, taking every cliche and stereotype and completely deconstructing/criticizing it as the plot progresses. Most of the party members will be the usual pick-and-mix but, as the story progresses, will end up losing their innocence and are forced to confront dark aspects of their past in a very Silent hill 2 esque manner. The main villains would be a bit more morally ambiguous, but still come across as atleast a bit brutal and somewhat in the wrong. Ultimately though, the story would be about perspective, and how it effects a persons beliefs on what is good and evil. (Before you ask: Yes, i did write out my own story for a final fantasy game...i was bored, sue me). As for combat? I'll take 13's and fix up all the bugs and complaints people had against it.

Most importantly of all i'd bring back three things: Free-Roam Exploration with side-quests, minigames (Not unlike the golden saucer from FF7), and the Airship.

If I owned SE, here is exactly what I would do:

1. Announce the remake of FF VII.
2. Wait 6 months before revealing any details.
3. Show some awesome screens of epic action, and an ambiguous trailer.
4. Wait 6 months before revealing more details.
5. Reveal the FF VII remake to be a God of War-style combo hack n' slash brawler, crossed with cover-based shooting and stealth elements. Plenty of Uncharted-style platforming involved.
6. Watch the rage.

Kill the main Final Fantasy franchise and give it a Viking Funeral, then continue working on your awesome spin-off titles and put some creativity into a new direction. I mean, Dissidia may have been a fluke, but it was a pretty damn good fluke. I think it's one of the best fighting games ever made. Every time a new FF instalment is put in it either turns out to be a worthless, overwritten pile of hilarious trash (FFXIII), or universally hated despite being genuinely good (FFXII). You can't please anybody with that franchise, but with games like Kingdom Hearts and The World Ends With You, titles that were original and attempted to reinvent the genre, you can rake in huge amounts of cash and still, you know, be decent game developers. You might also want to stop adding sequels to titles in a failed attempt to redeem them. FFXIII-2 is not going to make up for that horrific game. Oh, and stop making games that play themselves.

Final Fantasy has gradually been getting...not "worse", but maybe "out-dated".
Here's your problem right here. It IS getting worse. it's getting significantly worse. And the problem is the exact opposite of being out-dated, it's too... in-dated? It's following the rest of the industry too well. Final Fantasy was good when it was FANTASY, and not Final Fanfiction.

As soon as 7 came out and had characters with anime eyes and Sephiroth's perfect hair, it was over. I don't even hate anime as an art form, I love Gurren Lagann, Cowboy Bebop, FLCL, Fullmetal Alchemist, and plenty of others. What I can't stand is that typical melodramatic soap opera crap where the hero has to be some angsty douchebag so the losers they're catering to can identify, and you always have to have the ADHD comic relief that makes you want to put a bullet through your temple, and the perfect girl who somehow puts up with your shit for 50 hours and will sleep with vacuous manchildren if they have nice hair or a cool scar. It's not the jRPGs are bad because they're Japanese, it's that that kind of badness is so common in Japanese nerd "culture."

To put it simply, the characters are everything wrong with Final Fantasy. The gameplay is fine, the plot could be fine with some work. The writing isn't THAT bad. But those characters, they're the ones that make me wish Square HQ felt a few aftershocks.

The sad part is FF12 was the best game since 6, but everyone hated it because the main character wasn't a loser, the romances involved actual adults, not to mention ones no otaku could live up to (Balthier is the best character is the series, period), the villain wasn't an alien or ancient evil or some mystical shit, he was just an asshole human, something I bet otaku don't want to be reminded exist, and there was some actual suspense in the plot, which probably completely flew over their heads. In other words, it wasn't that trite fanwank crap 7-10 were, and what do we get? 13. This is the kind of thing that makes me hate humanity. And to think for a significant portion of my life Square was my favorite developer. I still LOVE FF6, Chrono Trigger, Super Mario RPG, the Mana games, Front Mission 3, and many of Square's other good SNES and PS1 games, but they've been dead to me for a long time.

So what would I do? Simple, I'd hire Ted Woolsey to write the next game. And if he can only translate, there are plenty of decent Japanese writers and directors, like Watanabe Shinichiro, Arakawa Hiromu, Tsugumi Ohba. At least get Yoshinori Kitase back on scripting.

Oh, and burn every copy of Kingdom Hearts, format every source file, and send whoever wrote that garbage on a trip to the Marianas Trench. Disney didn't ruin Square, Square ruined Disney. Then invent a time machine, go back in time, and slap whoever wrote Star Ocean 3 in the face.

So I'm in charge of Square Enix?
What to do With the Final Fantasy series, well I'd do this:

I'd let the game die with some shred of dignity left intact rather than whore the series out any longer!!

I take it out behind the bar with a shotgun and put it out of it's misery.

And for the record I'm a Final Fantasy Fan but sometimes things just have to end

Take the battle system from Final Fantasy X and combine it with Final Fantasy VII. Tell the story writers to make it more edgy. Final Fantasy VII had a lot of violence, death and moral ambiguity. Final Fantasy XIII was a lot more cookie-cutter.

STOP THE SPIN OFFS. I'm honestly getting sick of having to wait 6 years for a proper installment whilst being given all these mediocre spin offs. We can keep Dissidia, but make it for home consoles, but do away with everything else.

And I'd get them to make Kingdom Hearts 3 goddamnit!!

And if there's time remake Final Fantasy IX.

I'd do an HD version of FF 7, because that's what everybody seems to want.
Then I'd stop production of FF games for a little while, and focus on the Just Cause franchise, because that IP has so much potential.

Two words.

Mercy. Killing.

Seriously, the series has gone so far downhill at this point I'm almost ashamed to admit I played the old ones. Last one I bothered to finish was 9. Liked it more than 8... which I liked less than 7 (by a whole lot) which was about even with 6.... yeah.
