Well, let's see.

Dwarf Fortress
Disgaea
Minecraft
Europa Universalis III
Hearts of Iron I & II
Master of Orion II, probably
Heroes of Might and Magic II & III
Might and Magic VI
Civiliation I-III
Alpha Centauri
Final Fantasy Tactics

There's probably a few others I can't remember off the top of my head.

Pokemon (Pearl and White).
Sims (Sims 3 and Sims 2 individually, although not on a single Sim or Legacy family, that's not even mentioning all the console/handheld versions I've played)
Elder Scrolls (Morrowind, Oblivion, and Skyrim).
Fallout (3 and New Vegas).
Diablo (1 and 2).
Knights of the Old Republic (both).
Jade Empire.
Mass Effect (1 and 2).
Dragon Age: Origins.
Saints Row 2 (3 is catching up).

Games listed in parentheses are individual games in the series that I have spent at least 100 hours on.

In one save game:
Oblivion.
Skyrim.
Fallout 3.
Pokemon: Pearl
Pokemon: White

That's all I can remember off the top of my head.

Fallout New Vegas - 129 hours total (going by what Steam says, I'm certain it's more than that though)
Fallout 3 - estimated around 300-400 total hours
Final Fantasy Tactics series - all three games at least 200 hours each, combined somewhere around 700
Oblivion ~200 hours playing, 300 hours finding, downloading and installing mods
Pokemon Sapphire and Platinum both have had at least 200 hours put into them
Knights of the Old Republic - 100 hours at least

I'm certain that there's more, but this is all I can remember off the top of my head.

4000+ hours on Simcity4/3k/2k/c, and still adding to it.
1000+ hours on Warcraft3, and still adding to it.
370 hours on DAO, and still adding to it.

Most other games are either online, or not enough.

Pirates! (C64)
Sim City 2000 (DOS)
X-Com (DOS)
Jagged Alliance 2 (Windows)
Civ II (Windows)(dear god, I spent months playing Civ II)
Baldur's Gate Trilogy (Windows)(100 hours in each one at least).
NWN (Windows)(community modules mostly)
Elder Scrolls: Daggerfall (DOS)(Fie on Skyrim, it is tiny compared to Daggerfall)
TSR's Pools of Radiance (C64)
Buck Rogers: Countdown to Doomsday (Sega Saturn first then DOS)
System Shock 2 (Windows)
Destruction Derby 2 (Windows)

I don't spend as much time in single player games anymore, well except Minecraft and I have more time in SMP than single player (both well over 100 hours though).

Maybe about 100 hours in just about all my Pokemon games (at least 6-7 of them)
~100 in Kingdom Hearts II (normal mode, i'm doing proud mode right now)
Maybe about 100 in FFVII, and pretty close to that (maybe more than 100) in FFIII DS and FFV Advance
100+ hours in Disgaea 1
300+ hours in Disgaea 2 PSP (and unfortunately, no where near strong enough to beat Baal)
Oh, and shitloads of time in RE4. Like 10+ playthroughs on both normal and hard.

...and that's off the top of my head.

Every single Pokemon game since I know I've played them more than three times.

Skyrim I just now past the 100 hour mark and barely touched the main story.

Final Fantasy XIII I think I have about 120 hours put in, and I plan on playing through it again just so I can get one last trophy.

Borderlands with just one character, Lilith, and played through almost all the DLC and finishing up a second play through. Kinda slow on that second play through because of Skyrim.

Chrono Trigger - 300 hours
Skyrim - 270 hours
Legend of Zelda: Wind Waker - 160 hours
Legend of Zelda: Ocarina of Time - 150 hours
Secret of Mana: 120 hours
Pokemon Blue/Yellow - 120 hours

Wind Waker
Metal Gear Solid (PS1 in 2 different languages with at least 10 playthroughs each and Twin Snakes with 10 pt's at least)

All Total War games (except first Shogun), Dragon Quest VIII, Final Fantasy 6, 7 and 8, Mass Effect 1 and 2, Dragon Age Origins, Skyrim, Morrowind, Romance of the Three Kingdoms 8 and 10, Knights of the Old Republic 1 & 2 (only went over 100 with restored content mod), Neverwinter Nights, and more I'm sure.

Edit: .Hack! Can't believe I forgot that one. Yeah over 100 across all four games

Edit again: Baldur's Gate 1 and 2 and Planescape torment, fail on me for forgetting those!

Fallout New Vegas
Come on! Say! I've got 197 hours logged.
535 hours...though there are times where I just pause the game and keep it on all night and through a workday. So maybe around 400 hours I actually played it.
You sir are the first person I've seen who has played more New Vegas than me. 360 hours here. I love that game...

My list that I know I've played 100 hours of is somewhat short: Oblivion, Fallout 3, New Vegas and Skyrim (just holding at 210 hours at the moment.) Oblivion I've probably played the longest, then Fallout 3 after that but I don't know the exact amount. I've easily spent more than a thousand hours on those four games put together though.

...I feel like such a Bethesda fan boy.

Oh, and don't even get me started on the amount of time I spent modding those games. Fairly sure Bethesda has ruined my life...

Morrowind and New Vegas for sure, and possibly Fallout 3 (Steam stopped counting after 7 hours for some reason).
