Golden Sun series, most of all, but the Fire Emblem games were awesome. Particularly the first (English port, that is, I realize there were several in Japan that never got over), where your character is actually refereed to in game. Love games that do that.

Mega Man Zero and Astro Boy: Omega Factor are my two main favorites.

Wario Land 4, Drill Dozer, Yoshi's Island, and Mario & Luigi: Superstar Saga are also really good.

It's gotta be Yoshi's Island 3. Hell, I still play that on airplanes when I'm on a long trip.

Sprawling large world to explore, 9 bosses and best implementation of the "bomb" ability.

I say favorites, but those are really the only games I ever owned for GBA.

Golden Sun (both), Megaman Zero, Final Fantasy Dawn of Souls. Those four games consumed me.

Kingdom Hearts: Chain of Memories
Wario Land 4
Spyro: Attack of the Rhynocs
Kirby and the Amazing Mirror

I've missed out on probably a billion GBA games, as I was too young at the time to get games for myself, and I didn't even know how to integrate myself into the community so that I would know about games before release.

Those mario rpgs and there's probably a lot of other ones I'm forgetting. I know the wario games and metroid were also great fun.

I've only played two; Harvest Moon: Friends of Mineral Town and Pokemon Ruby. And I loved them both.

Too bad my younger brother stole and sold my copy of Ruby.

Final Fantasy Tactics Advanced. Amazing game, I was hooked for months with it. I also recommend the Fire Emblem and Golden Sun games, both are solid RPG's. (Though Fire Emblem is more like Tactics).

Ninja 5-0 and Drill Dozer stick longest in the memory.

Most of the Bit Generations puzzlers were quality. Digidrive in particular.

Warioware Twisted and Rhythm Tengoku hold a special, mad, place for me.

AstroBoy: The Omega Factor was an incredible achievement by Treasure.

And of course, the two Metroid games, particularly Zero Mission.

Oh, and Racing Gears Advanced.

Dmanit - Advance Wars and it's sequel - And that mini X-com game - And TMNT - And Ghost Rider...

Too many great games on GBA

Fire Emblem is one of my formative games, it showed me what truly great story and tactical gameplay were like. It is one of my top 5 games all time and I recommend everyone play it at least once (I don't want to say how many plays I have, just that it is my most played game ever, and I'm a Civ 5 nut).
