The villains from the MGS series. In particular Vamp and Revolver/Liquid Ocelot. All of the villains are so varied and great characters for however short they may appear.
Ron Perlman's version of Slade from the Teen Titans cartoon was great.

Bill the Butcher makes Gangs of New York worth watching just by himself. The Commodus from Gladiator is probably the villain I have wanted the hero to beat the most. Captain Vidal from Pan's Labyrinth is worth mentioning as well.

Would you kindly remind me who the villain besides Andrew Ryan was?
Do you mean Frank Fontaine? He was the other villain in BioShock.
...that went right over your head, didn't it?

Seymour (FFX) was probably the one I loved to hate the most.
Saren (Mass Effect) was pretty cool too.
Every single bad guy from Deus Ex really made me want to kill them...so kudos there.

Most overrated villain? Sephiroth. Seriously...he's an emo metrosexual with mommy issues. Everyone loves him because he has the 10-foot nodachi and the long white hair. Oh wait...no, everyone loves him only because of One-Winged Angel. Seriously guys.

Darth Sion & Darth Nihilus from KOTOR 2, And I have to second Saren.

But my all time favourite villain would be The Master, from Dr. Who, series 3. Mostly John Simms is awesome.

Ocelot since he is always cool

General Zakeav since he has reasons

THE JOKER (R.I.P) Dam he did it perfect which could justify his untimely demise because a wiseman once said (if your ever going to do something so awesome and revoultionary then make sure it's the last thing you ever do in your life otherwise you have to put up with the pressure to do something better)

I thought he was actually asking a question. My mistake.

the Wolf from "Never Ending Story"

he's one of the few villians that have absolutly no good fibre in their bodies, darth vader?, bad ass indeed, but he saved his son and was an EMO by the end of it all. Two Face was once good in life, even Sauron had to be "nice" to the elves to obtain the one ring.

but the wolf, he doesn't care that he's hungry, he's glad that "THE NOTHING" (say it with gravel in your mouth) is killing everything... including him, and he's hungry because "THE NOTHING" has taken all his food, but he still goes out handing out leaflets in support!.

Mr. Hand - Dark City
greatest film no one has ever seen. Keifer Sutherlands perfomance in it should be applauded too, although not quite a villian.

Emperor Palpatine, as a part of the Jar Jar generation I gotta say this guy beats Darth Vader by miles, gotta love Ian McDiarmid :D
Theodore "T-Bag" Bagwell, seriously, I want to rip his bloody head off each time I see him, stopped watching Prison Break now, but I can only hope he gets a slow painful death
Scar from the Lion King, seriously, who didn't cry when Mufasa died?

Then there is a whole row of people who generally classify as Anti Heroes.

edit: oh yeah.. and this:Frollo from Disney's Hunchback of Notre Dame. He killed innocent people, he enslaved a young man, he's an old man that lusted over young women, and he sings the most epic song ever sung.

Yeah, it's a cartoon, but it's a damn good movie. It's more for adults than kids anyway. I didn't even get it when I was a kid. Take out those three talking gargoyles and you've got a really badass movie.
