definitely c'thun from WoW in AQ40. amazing boss fight, required an absolute assload of coordination and teamwork.

I've always been a sucker for 'marathon' type battles, where practically the entire stage is the boss' many phases, and the ones that can do this without getting repetitive or frusturating are always fun:

The Colossus of Rhodes (GoW2)
Grunthilda (Banjo-Kazooie)
Gannondorf (Legend of Zelda- Twilight Princess)
Xemnas (Kingdom Hearts 2)

Carpainter is one of the easiest bosses but still his character himself is funny enough. That blue-zapping-KKK-jew guy makes your day. Another one that is fun by that perspecctive is Starman DX, fighting the big guy behind abductions is cool.

Carbon Dog in EarthBound is fun for being mind blowing hard if you didnt fully recovered at first, even by a nibble.

Also of course the Zelda bosses are awesome, the Stalfos Master from Link's Awakening is fun because you faced him four times to take his freaking Hookshot.

Volvogia (if I spelt it right) is one of my all time favorites for being a whack-a-mole, BongoBongo is a lot of stuff to care about. Not a boss, but the Spirit Temple itself is a lot of fun without mentioning Twinrova.

Ah, I have a few ...

1. Sephiroth from FF7 (The music was incredible, Super Nova made you freak out as to whether or not your entire party would be wiped out, and I'm including all three battles with him, though that last one is just Cloud vs Sephiroth with guaranteed omnislash)

2. Xemnas in KH2 (as someone else said, who doesn't love using giant chunks of buildings as projectiles? Though I really hated the part where you were chasing after Dragoon!Xemnas)

2A. Sephiroth in KH2. Oh man was he a hard bastard to beat down. He had 3000 hp and Sora had only 110. I hear Roxas in the KH2Final Mix game is even worse. =X

2B. The Hydra in the Coliseum level in KH2. XD That was just a lot of fun. "Get up on the Hydra's back!" got annoying after a while, though.

3. Yami from Okami -- I really needed my golden inkpot for this one as I was drawing all over the place. Oh, and Ninetales from Okami as well. She was a tricky *****.

ganondorf in the ocarina of time, i liked the whole energyballs hitting thing, at some point i was hitting the balls back with my glas bottle instead of my sword.

Oh, crap...I don't like boss battles mostly because they either have "HERE IS MY WEAK SPOT, ATTACK NOW!" red signs everywhere, or "Press X to win. Oh dear, too slow. UP YOURS!" signs. Why cant we have boss battles that involve skill.
My brain is also yelling "Zelda!" becuase although Zelda did have to former mentioned weakpoints, it actually took you a while to figure them out, which made it fun. But I think Gizmaluke from Final Fantasy IX was the best, because it took me ages to work out a strategy, keep going back, level up...wait, that's not fun, lemme think again...um, I think...yeah, the giant lava snake from Wind Waker. I actually enjoyed that.

I can't believe nobody mentioned Psycho Mantis from MGS 1. That was so incredibly awesome. Also, there was the Master from Fallout 1 and Glados from Portal. These were great fights.

For me, the best boss battles were:

RPGs: Chrono Trigger final boss Lavos: The music, the mood and the gameplay simply felt epic as you took on a near omniscient alien. The last boss of Secret of Mana comes at a close second.

Fighting Games: Guilty Gear-Justice: Again, the music and the mood really fit in well with this fight. Sure, Justice was unbalanced, but he's the ultimate weapon after all, thus it SHOULD feel like you're fighting the odds when fighting him.

Amelissan the Blackhearted in Baldur's Gate 2: Throne of Bhaal Expansion. Epicly Challenging, but not 100 percent unwinnable.

Most of the boss battles in Sonic CD were very innovative, especially the Stardust Speedway boss.

All of the MGS bosses have been taken as well as my Fav. Daiblo ones. Therefore, I pick the Tyrant from the original Resident Evil.

Simultaneously running away from and pinging boxes full of nails at the hulking lungfish in Psychonauts was damn fun. Her chasing you about an underwater structure in a shrinking air bubble while fish fell on you was engaging as well, even if all you had to do was run into the Hand of Gazpacho or whatever if you messed up to get a do-over.

I'm also voting for Lechku and Nechku from Okami based entirely on the merits of their theme song. That thing gets itself stuck in you. Come to think of it, the Wawku Shrine was a pretty amusing dungeon, and god damnit, now I want to play that game again. Oh, and speaking of theme music: ATMA WEAPON. Such an awesome composition wasted on about three minutes of game time.

Honorable mention goes to Full Metal Hugger from Seiken Densetsu 3 for scaring the bejesus out of me when it fell off the ceiling.

You mean Atma Weapon from FFVI? You hear that music again later on, when you fight each of the three statues. I agree, it is a great tune.

Kingdom hearts 2 against Xemnas (when i found out that name was both Ansem and names with X added (like all the XIII's) i nearly exploded with plot-twisty glee)

the entire sequence because that son of a ***** would not DIE!

there were 5 stages i think to the entire thing, from fighting a dragon, to him in a a chair, to him again, to the final ultra-trippy battle in the eye-watering dimension that frakked with distance and your sense of decency. now that was hard enough to challenge, but easy enough to enjoy.

that said, Kingdom Hearts 2 had an entire room with portals to boss battles which i loved each and every one of, skill, speed and knowledge in every one, A+++ in my book of bosses. (or collections thereof)

hell, i just love kingdom hearts, the voices are a little annoying, but the story is well thought out, fun and as mentioned, that game has the greatest boss fights ever.

The Sorrow from MGS3 was awesome just because it was different, but probably my favorite would be Gray Fox from MGS1.

- Henry from No More Heroes (on Bitter mode). Long as hell but really fun. And it's actually worth dying to his OHKO attack at least once just because of how awesome it looks. "Time for you to sleep!"

- Shanath from Baten Kaitos Origins, just because of how climactic it is. Easy, yes, but amazingly epic.

- Bowser from Paper Mario. I think this may be the only time in the history of Mario games that Bowser was ever a serious challenge and a worthy final boss. And the music theme was just fantastic: http://www.youtube.com/watch?v=-uae554l3pE

- Ganondorf from Zelda: Wind Waker. You have to experience this one. It's really, really fun.
