Kingdom Hearts 2. It's the one that got me hooked on the series, and it still is my favorite in the series. All the other Kingdom Hearts games are really good too.

Final Fantasy X was pretty good too, though I still haven't finished it.

Yay, I'm not alone!

Also: Vagrant Story cannot be praised enough. I love it in the same way I love Demon's Souls - it didn't hold your hand or explain everything to you along the way, but when you finished the game you really felt like you accomplished something special.

Kingdom Hearts 2 is definitely my favorite game by Square-Enix (also one of my all-time favorite games too), but I would say that Chrono Trigger is the best Square game ever.

I've enjoyed pretty much every Square-Enix game I've played and I've played damn near all of the ones released in the United States.

If you were to force me to choose one, I would have probably break the rules and add categories to it.

Best Japan only, I'd to go with Seiken Denesetsu 3.

Best Released in the United States, probably Star Ocean: The Last Hope.

Best Released in PAL would definitely be Terranigma.

Game I had the most fun with, probably FF-12.

Game I most want to see comeback, 7th Saga.

I hated those temples with a passion.

Second, you can go die in a fire yourself. FFXIII was a good game. It certainly wasn't the best but I like it. Unnecessary hate for a rather fun, good game.

Xenogears accomplished more than any other game.

Chrono Trigger was the most flawless game. (And interestingly enough the first game actually made by the collaboration of Square and Enix)

Victory favors the bold, I give Xenogears the win.

I wrote on this topic before, and had to dig up my post on the matter

Very good for you. I only got through 14 or so hours before my rage/quit. I thought it was horrid for a few reasons
1) Combat made me feel like I had little control of events
2) The item leveling system was needlessly complicated
3) The aesthetic was boring
4) Hope was a little ***** and I wanted him stabbed to death
5) Snow was so stupid, and looked like a hobo
6) Lightning was emo without being badass.
7) Vanille was borderline insane and downright stupid.
8) What was done in the cutscenes was more awesome then you were allowed to outside them
9) I could not care LESS about any of the main characters
10) The level up system did not reward innovation or non-linear thought
11) Enemies have only a few tactics used to beat them
12) No money dropped
13) Few items dropped
14) Combat was downright dull
15) Did I mention that fucking hated Hope?
16) The fakey-made-up words made it hard to follow
17) There were some creepy moments in there
18) The story was beyond stupid
19) I did not ever once forget that I was playing a game. I was well aware of it. And if you can't let me escape, when I can believe in a curse of Spirt Eating from a dead god of the dead, then you fail!
20) Overall, I hated it, and it made me feel ill
At least FF X was so bad it was downright funny. At least it had a good combat system!

EDIT: However, if you want to make a counterpoint to everything I said, feel free.

since it's not actually released yet..... I would say Hitman 5 (Since Square Enix bought out IO, therefore IO = Square Enix)

But other than that, I would say Just Cause 2 or Arkham Asylum....
Actually, with Dues Ex 3 on it's way, and Arkham City.... My opinion could be changed drastically within the next few months....

*sigh*

I guess Square Enix aren't all bad.... just when it comes to Final Fantasy games.... (Outside almost every one before FF: XI)

Gameplay wise most of the square games I've played are pretty similar, so if I'm going to go with story then it's a tie between Kingdom Hearts: Birth by Sleep and FFX, as they are very well constructed and emotional (very emotional *tear*) character driven stories.

i can't decide!, it's a difficult decision between:

FF1&2, the revamped double pack for gba that showed me the glory of the rpg genre and will always be fondly remembered. and the chaos temple had a brilliant soundtrack.

The world ends with you, OH how i loved thee until my save file went walkabout a bit over half way through!

i know i'll probably cop a bit of flak for this, but FF12. i'm not quite sure why people didn't like it. although i can understand the hate for 13, given the linear world.

I vote Kingdom Hearts, simply because I prefer real time action to turn based combat (though I can easily enjoy both)

A close second is chrono trigger.

kingdom hearts, i truly just can't get enough of those games, they are so much fun and are the PERFECT combination for any and all ages to enjoy.
