MGS2 had a great story, in my opinion (but then, I also loved 12 Oz. Mouse).

I enjoy open games like Pokemon, because they allow us to imagine our own stories. Probably explains why there are so many web comics pertaining to it.

Perhaps my favorite story is Paper Mario: The Thousand Year Door, or specifically the 3rd chapter where you're working as a prize fighter. There's a real sense of intrigue throughout it, and I was genuinely surprised when I learned who the bad guy was. The side quest before it, where you have to convince the Don to get you a blimp ticket is a close second; in fact, I'd count them as one-in-the-same, since they're right next to each other.

fahrenheit / indigo profecy, kinda bad twist but all and all is´t a good story and in the end when the credits start rolling i got the same feeling when I seen a good move, that says somethig about it!?!

A lot of the plot-holes were filled in the movie and the other games, which is a shame, cause the point was really to let you figure out some parts for yourself. It takes a certain mind to understand the complete story. The world was supposed to be a mystery. I enjoyed Cloud's history the most, cause it gets so twisted and messed up. The biggest mystery would probably be the Ancients, but I also read that the story writer stated that he made FFX an unofficial prequel, so much of the world in FFVII can be connected to that game. Materia and Ancients can be related to the summoners. Lifestream can be connected to Fayth and the souls. Jenova may be connected to Sin. Of course, most of this is just speculation, but it could make sense.

But what plot-holes are you specifically talking about?

Final Fantasy 4, 6, and Tactics.

The Dark Brotherhood questline in Oblivion (a beacon of good writing in an otherwise terribly-written game)

Beyond that, you're asking the wrong guy because I don't pay any attention to story and think it gets in the way of me actually playing the games.

I think that everytime a thread like this pops up. I post Planescape: Torment in the hope that some people will at least try it to provide a contrast to their existing notions of 'the best written story'. I haven't read a book that's gripped me as much. Interactive fiction is a grey area for me but Torment is the one to beat as far as a traditional game goes.

Also, save for the ending, the Bioshock storyline was pretty awesome as well. The plot twist is insane.

Edit: I forgot about Deus Ex, which remains one of my favorite games of all time, years after it was released. Amazing storyline, with some very deep philosophical questions. Dead Space was good, specially if you read the comic book before, as it sets the mood and style. Assassin's Creed was the opposite of Bioshock: its storyline was somewhat above average, but its ending was absolutely fantastic. It was the coolest cliffhanger ever, with all the crazy math, and conspiracy.
I didn't like Dead Space's story, or at least it's execution in the game. It all seemed very obvious and the game itself felt a good 5 chapters too long. I haven't got round to Deus Ex yet which I've started a few times but never got into it for no apparent reason.

All four Metal Gears combined are one story and that with Final Fantasy VII are my favorite stories.

As for worst ones I'd like to add HAWX and Ace Combat 6.

It's a game that makes you feel guilt and regret about things that you the player didn't actually do. That's an achievement that has never been matched.

The story's good as an actual narrative, with a real theme holding it together. In most other games mentioned here the "story" is just plot.

(Tangent: I definitely have read novels and short stories that I found more gripping than Torment, though. It's a great work but you're spending a lot of time just kinda puttering around, exploring the world, and killing stuff using the unsatisfying AD&D-derived combat system. That makes it kinda... diluted.)

+ ∞ to anyone who said mass effect, its story was magnificent, the game set out to feel like a Hollywood epic and it succeeded 199%, my only qualms with the story is that we didn't get more of it :D

If Call of Duty 4 was slightly longer I'd say that is a close contender
battling a mighty poo can also make a game superb...
