The boss fights were shit. You can't really deny that, the only slightly interesting one was Vamp, and even that turned into little more than a relatively classic "wait for me to expose my weak point" boss fight (beyond maybe the shadow stitching, but even that gets lame when you figure out what he was doing). In contrast, you have The End, Laughing Octopus, and Psycho Mantis. The stealth gameplay itself lacked the intricacy of 3 and 4. As for the awkwardness, lets put it this way - "EMPTY LIKE YOUR SOUL!".
Still better than 4.

I'll back it up. MGS4 moved too far away from the MGS gameplay. You got an AK right off the bat, you could buy and upgrade weapons, and not to mention, the story was the weakest one. They talked about nanomachines for 30 minutes in most cutscenes. Not to mention, the boss fights were also pretty weak, except for Laughing Octopus. Oh yeah, and the sob story behind why the bosses were insane were so cliche.
It was a good game, but not of the rest of the series caliber.
The weapons themselves didn't stop the stealth gameplay, but actively provide more to the gameplay. To put it another way, the M4 didn't stop me using an oil drum.
The story itself actively remained really strong. If you were one of the people who didn't arbitrarily stop listening when a certain word popped up (I'm gonna play Half Life 2, but stop listening whenever they say the word Combine, and then say its story is weak) the active potential and horror of what they were showing created a real emotional impact.
And I still say that the B & B corps stack up well against the others. Each game has one really memorable fight, and some less memorable ones. Raging Raven seemed to stack up nicely with The Fury, Crying Wolf seemed to stack up evenly with The Fear, and so on. And it still had the Mecha fights.
Plus, Ive never heard that many stories about how a little girl was forced to laugh while her captors made her butcher her family. Or is the cliche just "Bad things happen to person"?

It had a more understandable story with likable characters, and had some really good stealth gameplay. The boss fights were forgettable, but the rest of the game made up for it.
