Pacman Ghosts can't be killedThe only thing they fear are women Pacs on the pill.... they always come back... they always hunt in groups... they trap and feed...

Get any one of those other villains in a corner without a Power Pill and you can kiss them goodbye.

I would say it would probably come down to either Sephiroth (as much as I hate that guy), The Litch King, or Bowser. I voted for the Litch King.
While I love GLaDOS to little pieces which I then throw into a fire, I just can't imagine her being much of a threat outside of Aperature (Portal 2, prove me wrong). So Lich King it is.
The Pacman Ghosts, they are relentless, they will never stop, they will never die, and they will make you devour yourself.
The Genetic Lifeform and Disc Operating System. Why? Shut it down,and there's a good chane a rogue Personality A.I. will come along and turn it back on. the system ALREADY went through extreme trauma as it is in the first defeat,coupled with several years of damage caused by Mother Nature. The cords and casing are OBVIOUSLY made up of a diamond/adamantium alloy. Furthermore,becaue it's a supercomputer with full control of an entire facility with access to semi-sentient turrets,and a special particle barrier system that can and WILL vaporize the things the system doesn't want you to have,while cutting all connections to whatever you had in the are beforehand. And,in the off chance you reach the core of the system,you will be exposed to a potent neurotoxin. The system's only weakness is the missiles that are fired from the turrets,which disengage one module that must then be disposed of in order to re-engage the turret you need. This process,howeverwill only lead to a shutdown. And the process begins again,with Propultion and Repulsion Gel,Areal Faith Plates,Thermal Discouragement Beams and Weighted Storage/Beam Reflector Cubes and Escursion Ducts. That and a few more obstacles...
How is GlaDOS winning? The question is who would win in a showdown, not which villain you like best.

OT: The Lich King can summon god knows how many zombies and has a life stealing sword and an icicle bone dragon...he wins.
