Honestly, I don't see anything wrong with this name.
If it IS an issue, just call him Tom in public and in business when he's older. He can tell his mates that his actual first name is dovahkiin, I would personally think it's awesome.
Hell, on my birth certificate my my first name and middle name are swapped around. I rarely use the first name on my birth certificate, and only a few people actually know it.
Honestly, pretty interesting decision, and it won't really impact him in any way. And he basically has the perfect fit for a haloween costume of the guy in the trailer! Or his skyrim character that he may make when he grows up...
Okay silliness aside, he basically has a really awesome nickname since birth.

But yeah if people discriminate or his parents will think so, Tom is a pretty common name so there is absolutely no problem with his name at all...
However as it is short and easy to pronounce I have learned to deal with it. In my adult life and so far there have been no "attacks" made at me because of my name.
My friend on the other hand calls himself "Andrew" when he has a name from China. He prefers everyone here to call him Andrew instead of his real name.
The baby can do the same as he grows up. Like you said. At this point its all about how the parents teach him to deal with this if it starts to become a issue for him. Especially at a early age.

But seriously, games are becoming a bit more mainstream, what with Kobe Bryant showing up in Call Of Duty commercials and whatnot. He'll be fine as the years progress. People have been named after video game/movie characters before. Look at Zelda Williams.
