Earth receives no signal from mining spaceship: It is assumed that their aerials are broken. Earth dispatches a repair team to the spaceship. When they get there, they are attacked by monsters. Over the course of the game, the remaining survivors try to find a way off the overrun spaceship.
It's the back-story about how the Necromorphs came to be that's confusing as all hell & doesn't make sense.
To the best of my knowledge, a big statue was found on an alien planet & this becomes the basis of a new religion, Unitology. The statue is removed & this angers some great alien that lives on the planet, which then mutates the population its planet's colony.
The colony then infect the crew, who eventually stop transmitting signals back to Earth.

Instead of reproducing sexually, the alien race clones each individual instead. Over time this corrupts their DNA, so they need to recover pure alien DNA. Humans happen to have some of this DNA (by way of an alien ancestor that's explained in the second game) & the aliens need to harvest humans for this DNA.
They also find out humans are reverse-engineering their technology recovered from a previous clone in Crypto's lineage that crash-landed on Earth to make powerful weapons: they see this as a potential threat & work to take over the USA.
These plots aren't perfect, but they're there.
Oh yeah.
OT: Team Fortress 2.
