Well the Halo 1 bit was wat I was gonna add. But I think the final battle with SA-X in Metroid Fusion was pretty tense. Just because every bit you saw her otherwise was very spooky.

The Strider Battle in Half Life 2: Episode 2 was really intense. Especially when you try to protect every builing! DAMN YOU, STRIDERS!

mmm my first and favorite "intense sequence" would be from Halo 1 as well, but the recording that first introduces you to the Flood...wow
I mean I was young then (AND my first FPS) so that made it more freaky

but okay maybe that's a different kinda intense?
idk there are just so many lol, so I dunno about a fav other than that one

The timed escape after defeating the Mother Brain in Super Metroid. I had already expected an escape sequence as from the first game but Nintendo really turned this one into amazing escape. This was back in times where content after the final boss wasnt common.

CoD 2 I think it was, when you run around in the desert from tanks, sand everywhere, artillery going off cant see nothing and all the coms scream and yell...It's probably the only time I've paniced in a single player.

For me, it was Heavy Rain's third challenge, in which Ethan has to sever a part of his finger. Riveting stuff, man.

Also, one rather of my own making, due to stupidity, during the final sequence of Follow Freeman, fighting the three Striders in the city courtyard. I didn't find the rocket boxes. I got stuck in the first area with only a full Rocket Launcher, Grenades, and AR grenades. One hair raising fight.

Mass Effect 1's ending sequence starting at the Citadel. Truly awesome.

Also, the Scarecrow levels of Batman: Arkham Asylum. Mind screwery indeed.

Being chased through the tunnels by the antlion guardian in Half-Life 2: Ep 2 and the entire "All Ghillied Up" level from Call of Duty 4. Both of those just get my heart pumping every time.

Civilization IV, for the most part, is pretty laid back. However, Global Nuclear War is an awsome/intense way to end a game, as my ICBM stockpiles get destroyed in a preemptive strike, and I have to unleash the tactical nukes that I hid underneath the polar icecaps, while my marines (who were deployed at sea or in deserts, where the AI won't drop bombs.) attempt to preserve whats left of my civilization.

I can't think of any right now, but the best I can think of is an upcoming scene in Dead Space 2 I played at Comic-con. It's this semi-boss battle and it looks SICK.

The DC levels in MW 2 was probably my favorite.
I also like the end to Legend of Zelda Wind Waker.
Also this time me and my friends were playing through Dead Air on expert in Left 4 Dead, when we got into the offices, one of the rooms on the side had a tank in it and its arm was sticking out of the door, but it wouldn't attack us yet.

At the end your chasing Dmitri and finally kill him after he killed roman, then nico gives his monologue and it cuts to the camera climbing up the statue of happiness to show the city with koyaanisqatsi playing in the background. That was sad and epic.
