Bioshock, the music was absolutely perfect for the game, and set the tone perfectly for me, same with assassins creed 2
I particularly enjoyed the music from Halo: ODST myself. The sort of jazzy, film-noir overtones really made the Rookie's missions stand out.
Silent Hill 2, and MGS 1,2 and 3. Oh, and Uncharted 1 and 2. And Assassin's Creed 1 and 2. And Dead Space 1 and probably 2.
For me, the best soundtrack in a game is (and always have been since I played it) Command and Conquer: Generals. Some of the china faction songs can be a bit boring and dull, but GLA, and most of all, USA are effin' awesome. And for something completly different, San Andreas had one of the best licensed soundtracks I've ever heard.

But some games with soundtracks I like are Touhou, Tales of Symphonia, Chrono Trigger (of course!), the Ace Attorney games, several Final Fantasy's, and Zelda, not to mention many others.

Half-Life 2 had a brilliant soundtrack. Grungy techno fit well with the environments, and it played at just the right times. My favorite track would be "Vortal Combat" in Episode 2 when the vortigaunts save your ass in the antlion tunnels.
Other favorites include Dawn of War (Epic and GRIMDARK!), Assassin's Creed (Very interesting mix of old and new musical styles), and the Morrowind/Oblivion main theme is totally effing awesome in both versions.

You can't beat some classics, its why they are classics. 
It's a toss up: either Ocarina of Time as a whole or the fucking badass Halo 2 theme (which is a remix of the first, but with fucking Steve Vai blazing that shit with his guitar)
Half-Life series, Timesplitters series, Killing Floor, Splinter Cell Chaos Theory has some good ones, Halo theme is epic. And that is it
