Can't really say I've ever cried over a game, but there were a few that made me feel quite sad. Half-Life 2: Episode 2 comes to mind.

I die inside every time CoD4's noob-tube idiots kill me, the retarded spawn system puts me directly under an airstrike (called in by the noob) and i become the second kill he needs for the helicopter (which then goes on to wipe the team). They had better not put anything like martyrdom, juggernaut or the noobtube in CoD5 or I swear I'll give up CoD games forever. And if you complain to me that those perks are what you need to get kills then go learn to play games and stop using instant kills to play the game for you. Another alternative to not using said perks is to simply go back to halo 3. god knows they need more rocket whores.
I also almost cried at the end of mass effect after pain-stakingly re-creating myself, leveling myself up, fighting the psionic chick in order to save the queen bug like 15 times and retrying the final battle like 10 times only to be crushed beneath ten tuns of concrete in the most heroic way ever. I definitely had kinda watery eyes but never actually cried. He was just so cool.....

Wedge, Biggs and Jessie dying close to the beginning of FF7. I'd been growing to really like those characters, convinced the whole game would see us together, and then BAM they're dead. I didn't believe it at first. Yeah, I cried.

The "little sister saviour" ending of Bioshock got me, but only on the second playthrough. I don't think it was the game itself though. Before that second playthrogh, I had watched the "Family of Blood" episodes of Doctor Who season 3. Near the end of the second episode the Doctor dreams about being human and dying peacefully, surrounded by his children. (In fact, just thinking about that scene chokes me up.) The ending of Bioshock has a coincidentally similar image that tripped my tear ducts.
I still say that when it comes to Aeris's death, the thing that gets most people (myself included) is the music. Damn that music!
