Damn the Joker seems to be cleaning house!

My favorite was and still is Megatron from beast wars. By far the cleverest villain I've ever seen (he play's everyone like a flute in "Other Voices"), and with power to back him up. Unfortuently, like all good villains, he puts a little too much faith in his minions.

Oh, and Azula from Avatar, for the same reasons as above.

My favorite is the G-man from the Half Life series. He is so creepy.
Agreed. That one time in HL2: EP 2, when time just stops in the middle of everything, and you just hear, "Doctor Freeeemaaaaan" said in an almost singsong voice...I just got creeped out.

Every version of The Joker there ever was. Also, Darth Nihilous, and the Smoker from L4D.
Agreed on Darth Nihilus, although I prefer Sion (I have his first scene where you hear him talk memorized). [http://www.youtube.com/watch?v=NLh30eOZEYU] Also, why the Smoker? I prefer Hunters (here's something to do next time you're playing L4D: as a hunter, charge a pounce, and jump straight up. It's fun, I did it with a friend on splitscreen and we were cracking up).

The villains from the MGS series. In particular Vamp and Revolver/Liquid Ocelot. All of the villains are so varied and great characters for however short they may appear.
Ron Perlman's version of Slade from the Teen Titans cartoon was great.
Agreed on all counts.

I agree on Peter from Ender's game. He was so interesting.

Anyway, some of my previous entries notwithstanding, I tend to like villains who you can sympathize with, or at least understand the reasons of, like Saren (Am I the only one who felt bad for him by the end of the game?). For those reasons, I like the People's Republic of Haven's Committee of Public Safety, from the Honor Harrington series.

In no particular order:

Scar-The Lion King. His awesomeness is too great for words.

Doctor Breen-Half Life 2. "I'll be long gone and this room will be filled with deadly particles, some of which haven't even been discovered. Perhaps in my spare time I'll name one of them after you."

GLaDOS-Portal. Why the hell do you think?

Sylar-Heroes. Probably one of the best-played characters in the series, and a lot of fun development-wise.

The Penguin-Batman. Catwoman aside, Penguin was always my favorite Batman villain for reasons I can't explain. Closely thirded by Fox of the Terrible Trio.

Stanislaus Braun-Fallout 3. Gods, that man is sick as hell. Then again, making Timmy Neusbaum cry was oddly funny.

Magatha Grimtotem-World of Warcraft. You can't deny that she is the most kickass shaman in all existence.

Giovanni-Pokémon Red/Blue/Yellow/Green. He was the only pokemon villain who wasn't out to dominate the world, and who didn't have some personal epiphany at his defeat. He was a crime boss, and he bloody acted like one.

Javert-Les Miserables. Awesome character basis, even better for not being truly evil.

Giygas-Earthbound. Mindfuckery in a bottle.

Wolf O'Donnell-Star Fox. He can't let you do that.

The Protagonist-Bioshock. He has a magical hand that shoots bees.

For some reason, Kreia appealed to me alot more than either Sion and Nihilus did. Her manipulation and cunning made her a much more interesting character for me. Although I totally get how much more ostensibly villanous the other two are.

I tend to prefer villains to the protagonists. What can I say...?
Sylar - Heroes
Kuja - ff9 (a very different take on the villain)
The Joker
Tyler Durden - Fight Club (well he did become the antagonist)

Pac-Man.
His never-ending ravenous hunger for dots chills me to the bone, laughing as he devours the hopes and dreams of an entire race.... of dots.

So basically there isn't such a thing as a protagonist in any game, since they all either kill things, or hit stuff.

Wow.

Wow.
I was kidding, But everything is based on perception. Any story can be seen any number of ways, for example, in Gears of War, you know nothing of the motives of the Locust, you don't know what type of people live on this planet, other than that they have been fighting wars forever. The people could be causing earthquakes which were damaging the Locust Hive. Or, The people started drilling for immulsion, which the Locust needed to survive. One mans hero, another mans invading murderer.
