For me I would use fighting type and I would make my puzzle a series of doors that open based on matching patterns. Like doing Simon says...sorta.

My Fighting Team (From B/W)

Conkledurr
Mienshoa
Emboar
Scrafty
Gallade
Breloom
I would be like Blue's gym form Heart Gold, a gym leader with a well rounded team with many types, were the challenger has to be ready for anything.

If I go with my Heart Gold team it would be:

Typhlosion
Golduck
Exeggutor
Butterfree
Noctowl
Dragonite

If I go with my White team and with where they are at evolutionary chain wise it will be:

Pignite
Pansage
Sigilyph
Zebstrika
Palpitoad
Krokorok

Though it won't be too much longer before I can use my leaf stone on Pansage, and Pignite, Palpitoad, and Krokorok evolve to their last stages.

Edit: Though for gym set up of style, I wouldn't be like all the other crazy gym leaders with their traps and puzzles. I would be straight forward like Brock and be honest and let people just walk up and challenge me.

I'd use a mix of Steal, Fire, Ghost and Electric. I mean, why should I just have one type ? All it takes is one or two really strong pokemon of the right type to do damage against that.

My Gym would be straightforward. Just a long hallway with 3 trainers you have to fight. Because, honestly, I know people don't have time for solving puzzles or walking through mazes with only one route.

Go team Eevee! In order to reach me you'd need to collect six stones from the trainers in the gym (stone of darkness, stone of fire, stone of water, etc.) after beating them the trainer will give you a cluse as to which order the stones need to be set (Fire before Darkness, Water after Fire, Light before Fire, etc.)

Eevee
Jolteon
Flareon
Vaporeon
Espeon
Umbreon

Eevee would be my last Pokemon, and it would have stats which could only be gained through exploits, so you better level that Manky that's been collecting dust.

A dense wilderness of forest canopy for my absurdley overpowered Scyther to hide in, and a glass platform near the room so my Alakazam can look down at everything and create barriers that funnel the challengers team into chokepoints and deathtraps created by a lightning fast green blur of teeth and swords.

I'd say Steel with the lineup:
Magnezone
Steelix
Metagross
Aggron
Aggron
Scizor

I'd say it would be set up with steel rods that pop up and retract with the push of buttons. And all the buttons would be watched by the piss-ant trainers.

If I was a gym leader I know I'd be rockin some badass facial hair, and probably a cape like Lance. As for my pokemon, I'd specialize in old school badass pokemon:

Scyther
Onyx
Primape
Gyarados
Dragonite
Charizard

You enter the gym and there's a huge waterway with trainers on both sides. Every step you take results in a double battle, but every trainer uses nothing but 6 level 100 Magikarps that know nothing but splash. There's a total of 25 trainers on each side and once you enter the gym the door locks behind you. The only way to leave is to win and get the key. Also, the gym leader fights with a mewtwo. A level 100 mewtwo.

It'll be tough but the whole ordeal will be worth it once you get that first badge.

Yeah, I'd be a bastard and have my gym be a Dragon-type gym. What's exciting about that? I'd make sure the order of my gym had no ice, electric, or dragon types beforehand. And I'd be the one to give you the ability to have Pokemon above my Pokemon's level obey you, as well as the Surf ability.

My gym's traps would be 'effect spore' type traps that would paralyze, sleep, or poison your Pokemons in order. Ex: Your first Pokemon is poisoned when you step on a square; when you step on the next one, the next Pokemon would be poisoned, paralyzed, put to sleep. If you left the gym and came back the squares would still have those effects, so you need TONS of money. And I didn't even mention the trainers that stand right to the side of the squares did I? Of course by inputting the old Konami code (up, up, down, down left, right, left right,B, A, Start), you'd summon me in front of you instantly. I'd wait for you to speak to me of course

I put a lot of thought into this. Ever since Ruby/Sapphire when I got into the games I put up with all their bullcrap! But no more! MWAH-HAHAHAHAHAHAHAH!

you have to put like a nurse joy or something just before the gym leader or people will stop buying pokemon games

my pokemon would all be steel, fighting, water, fire, poison, ghost, and dark AL AT THE SAME TIME!!!!

but honestly, gen one and two are the only REAL pokemon, so i would have my line up be Wobbuffet, Wobbuffet, Ditto, Alakazam, Dragonite/Snorelax, Wobbuffet. Hell yeah!

More frustrating if they've learned confuse ray instead of supersonic, because it has 100 accuracy. Ooh! Worse! Make them all Sableye's with confuse ray and various elemental attacks. You have no 'cheap and easy' elemental advantage, have to deal with confusion and have no clue what tyype of attack they'll use against you.

So yeah, A ghost type gym for me, with a Gengar, four Sableyes and ... an even more powerful Gengar called Mr. Punchy, who only uses Special attacks. OR! A dark type gym, with three Sabeleyes, an Umbreon (with double team, feint attack, confuse ray and toxic) a Honchkrow (or however you spell it, to deal with those pesky bug/fighting types) and an even more powerful Umbreon with the same set up as before, except with wish instead of toxic, so that instead of them dying slowly, it is a constant taunt as people have to kill you before the two turns are up)

Oh yeah, seeing as botyh are fairly 'dark and gloomy' types, I'd have the same gym for either. Think rock tunnel combined with Ruby's fighting gym, except in reverse; as you progress through the gym, you lose light, until you have to fight the last few trainers in near perfect darkness. And I'll make it worse by having the final room be huge, without any obstacles, so you can't tell where you are, and you can't find the trainers to beat so that you can't proceed to the gym leader's room.
