Yager from Tales of Vesperia, he just didn't seem like a bad guy to me and after you go back to the Port town... I think its Capir Nor but it turns out he Adopted the 2 girls and single handedly funded a home for children, god I felt like a dick after that.
I had no idea he did that, I never hated him but never had any fondness for him but now I think I feel a bit worse for killing him.

Enter the Matrix had me somewhat troubling my concious with the constant killing of security gaurds and cops. Probably the hardest to do was in the airport level, theres one section you have to go through to advance, which goes through the security locker room. All these guys are in there, going through their lockers and talking about how they don't want to be here, they just wanna go home. You can't run past 'em, can't do a flying kick to knock 'em down and leg it, the only way to advance is to murder every single poor sap unlucky enough to be in the wrong place at the wrong time. Then, a damn locker opens up for no reason at all with a box of grenades for you to blow a hole in the fucking wall! Was there no possible way to get through this place without murdering 12 scared public servants with no intention of fighting me and the combat prowess of Barnie Fife?

Also, don't get me started on Halo. Why would you even introduce the Grunts if you're going to make them into goofy child-like comic relief? And then they go and hide in the corner, clearly scared out of their minds, the only reason they're on this God-Damned planet because a big bully of a crazy religious theocracy conscripted them and forced 'em to die in lieu of more superior races. What kind of message does that send? It's like Rand and Nietzsche together but in fucking space. I actually love it when a lucky Grunt brings me down, Master Chief strikes me as a faceless, Milistarist douchebag.

In Fable II, when...

that douchebag excuse for the fourth hero killed Barnum. That guy was awesome! Sure he was a bit of a moron, but he was likable and nice, not to mention he was responsible (with our financial help) for making that one town much better.

Also, my family. That sucked. I liked my family: I saved them. I know, selfish, but whatever. I liked them, and my dog.

I felt bad for Saren in the end of Mass Effect (even though he was essentially pure evil).
You kinda missed the point of the character. It was heavily implied if not outright stated that he was actually trying to stop Soverign or learn about the Reapers before the indoctrination got him.

Mass Effect's whole choice between
Ashley or Kaiden
really surprised me. I think it was the first game I played where a major character died without a Disney death, and so, I felt really bad afterwards.

Also, not exactly a death, but in KOTOR playing evil, I could never bring myself to leave that injured wookie on Kashykk without help. They're just so darn... something!

In Dragon Age Origins
When you defile the Urn of Sacred Ashes with Leliana in your party. I couldnt kill her eventho I didnt find her that intresting

She never got pissed at *me* for it. Probably because I murdered every living thing in that dungeon.

OT: I accidentally killed Wrex in that plot dialogue in Mass Effect. I was so pissed, mostly because he was a key member in my party at the time =/

Sometimes playing Modern Warfare 2, during the last mission, I can't bring myself to finish off some of the American soldiers that have been hit by Shepherd's Danger Close airstrike, mainly because there's some vain hope in me that they'll live to tell the world what a bastard Shepherd was before I stuck a knife in his eyeball. The same applied to the two wounded soldiers by Shepherd's downed helicopter right at the end, on my second playthrough.

Also as I said in one of the threads about "No Russian", I tend to watch the wounded civilians in the hopes none of your "squadmates" finishes them off, expecting you to do it, then quietly leave them.
Yes, that scene is insanely creepy.
It doesn't feel right killing those guys. Especially at one exact moment where you
rappel down to do a knife kill and the dying guy looks at you with the knife in his chest

In Dragon Age Origins on the other hand.
Executing Logain. He was a royal pain in the ass, litterary. He deserved nothing less.
